The original video is variable frame rate. Are you using 2018.1.1 or what? The newer versions (since 2018.0.1?) support some/most vfr, but not always. Also, the bitrate is relatively low, but that in itself shouldn't be an issue for sync.
The original audio is mpeg; not the best. But not an issue re sync as such.
But I suspect that the video vfr may be a sync issue.
If nothing else is working, I would pull the audio out of the original and convert to wav and import that to PR.
I'd also like to see mediainfo on the pcm file you exported from PR.

Yes, 12.1.0 is 2018.1.0. There is an update (12.1.1), but I don't think that affects your issue.
Next steps if I were you...
Post mediainfo of audio export from PR.
Convert the original file to extract the audio only as wav file and use that in PR.
Convert original file to constant framerate. (search PR forum for "handbrake.")

Neil thank you for your reply to Joes question. I've have also been struggling with the same freezing and skipping on the Blu-Ray I'm trying to make. I'm using Adobe's media encoder as well, but using the Blu-ray preset "HD 1080p 23.976 (1.33 PAR)" This is an H264 codec, so does media encoder also lie about the peak bitrate for H264 as it does for MPEG? Also would using the 3rd party x264 PRO-BD possibly fix these issues?

Encore CS5.5 - File Takes Too Long To Save
I am having issues with a DVD Menu Template File, whereby when I actually save a new copy of the file with the standard menu - the file takes up to 30 minutes to save. It appears to catalog the previous DVD Content in the save. Is there actually a means to avoid this long save process?
What steps do I take to ensure the Encore DVD File saves swiftly.

I am not specifically preparing to delete the queued files which are no longer in the project. Is there a way to remove the files that were deleted from the project from the queue of files that need to be saved.
In this delay, the previous files show in a sequence saving to a specific area of the Encore Project File Directory.
Please confirm whether there is a way to remove the queued files that are deleted from the Project Space used in previous projects.

Encore is unforgiving of many otherwise normal steps, particularly those taken outside of Encore. (For example, close Encore, delete cache files.)
Also, copying an entire Encore project should work, but users often run into problems.
Normally, it should not take a long time to copy an entire project unless your drives are full. What is the total size of the Encore folder?
But when I do this, I either use a "save as" or copy the entire encore project folder (being careful to copy the .ncor file (the Encore project file) so it is not "inside" the Encore project folder. It should be at the same folder level as the project folder.
Keep in mind that Encore does not put the source files into its structure. But does put any transcodes done in Encore there.

encore serial required
my Encore CS6 is now requiring a serial, how can i retrieve serial and activate again as i have active CC monthly plan for Pr6 and it used to include Encore
please help to get activated again.

There is no separate serial number for Encore... it is bundled with Premiere Pro (non-Cloud version, such as CS6) and is installed and activated when you install PPro and enter the serial number
Since you are using Encore by means of a Cloud subscription, my best GUESS is that something went wrong with the registration, which means you need to reinstall PProCS6 to make Encore activate again

Re: Uninstall Premiere Pro CS6 and keep Encore
I am also getting this issue. Tried uninstalling CS6 from both the folder within the applications folder and from within the Adobe Installers folder and from within the Creative Cloud dropdown and in all 3 iterations it just asked about keeping preferences or not, did not give me the option about keeping Encore.
Any help much appreciated.

In my tests I was able to get a DVD to transition smoothly. However my most recent and first successful BD from this job has black frames at every transition, front and back. I do have separate files for each transition made.

Look at the thread right below yours, a newer one, that shows the issues still exist. There will be no fixes as Encore is end-of-life.
You can try the method you describe, which uses overrides. Many users have a lot of problems with these, so make a very simple project with only two videos on one timeline, and see if you can get it to work, and if it handles the transition glitches better.
