I copied the clips into a new sequence and it worked! Forgot to mention that back here. Try that. Obviously you'll have to put the Encore chapter markers back in. Hopefully this helps

I tried using "transcode now" as you mentioned. The option is greyed out, as is "transcode settings..." It shows up as untranscoded in the status column.

What is the total length (in time) of all timelines? Are there motion menus? See John's point above. Most likely problem is that you transcoded part of this before you added it all. If not making...

To use that, you must select the asset (the wmv file) not the timeline. If not making sense, please post a screenshot of your project panel.
